Add two buttons next to each army. Share Army, and Share Economy. If both of these are highlighted, each commander has the same army and same economy, and therefore are the same colors. If Share Army is off, but Share Eco is on, then the Commanders share the same economy and are the same color, but units are defined by their secondary color.
