Is this a lore question? It feels like a lore question.
    The answer is ambiguous.

    All we know is this.

    1. The progenitors/humans made the sentient military robots, called commanders, to aid in their conflict, whatever it was. These robots as you know are capable of digital fabrication and are extremely efficient.

    2. Something happened and the commanders turned on the progenitors, beginning a robotic resistance.

    3. Commander-progenitor war. A point in time where the commander resistance got so powerful that they were able to capture and destroy progenitor occupied planets.

    4. Time-Designation-Zero, the point in time where the commanders were all shut down and the progenitors vanished, it's unknown what happened to them, though it's fair to assume that they fled to other parts of the universe to get away from the commanders.

    5. Re-awakening. The commanders awaken in the desolate ruins of the old progenitor worlds and eventually seek their goals. Invictus wants territory and peace between the commanders, Nemicus wants assimilation and enlightenment, Metrarch wants destruction and the end of natural life, Osiris wants singularity and to become "perfect".

    6. The goals of the commanders conflict with each other, and the never ending commander wars begin.

Humans created the war machines to fight their wars for them *hence factions*, and created the Commanders to defeat their enemies, however when the wars got to bloody/destructive the humans wanted it to stop, but that went against the Commander objective, and the commanders removed the humans to continue with their objectives

The progenitors aren't actually humans, they're a different specie.
It's fair to assume that the progenitor commander was built in the progenitor's likeness, since it was the first commander to be made, but the progenitor commander isn't an actual biologic.

This is the stuff that would be nice to have in the single player galactic war, play on planet with ruins of human civilization and be able to find lore information that gets stored which you can then read. I would love something like this.

There actually is not any evidence in the lore that the humans are dead. Thats a forum myth.

Read faction descriptions. Most of them mention organics as being part of the faction.

You know, for the number of sci-fi movies out there where humans build robots that inevitably end up killing all humans ever. YOU'D THINK WE LEARN SOMETHING! Seriously you think something this conversation would happen if somebody actually suggested the idea:

Steve: Hey Jeff? Why don't we build artificial intelligent robots to fight wars for us.
Jeoff: That's a terrible idea Steve. Haven't you ever seen the Terminator before?
Steve: Is that one of those moo-vee-s you kids are always talking about?
Jeoff: It's 2454 where the h**l have you been for the past 500 years?
    Steve: ...
Jeoff: How will these robots know right from wrong or which group of humans are the enemies?
Steve: You know what? I completley agree with you. We should make them self replicating. Hay lets give 'em nuclear weapons as well. Actualy, F**k it let's just give them the ability to crash planets into each other. I mean what could go wrong?

From all the lore information I have compiled, I can tell you a few things about the progeniators or the humans.

The Progenitors are actually the Progenitor Coalition, a unified Human interstellar government. The robotic commanders were created during the "Century War" between the Progenitor Coalition and the Xziphid Hegemony, a Alien species with a taste for human flesh.

After the war was over, the robotic commanders were being resuited to a civilian life, many commanders took an exception to this (Lobotomy anyone?). In combination with this and the general anti-commander sentiment in the human population, the commanders broke away and formed the Machine Liberation Army, and waged a war on the Progenitor Coalition. The Pro-Com War.

The Progenitor's were losing the war, however at some point near the end of the war Human scientists created the "NEST", a unknown super weapon that seemingly either destroyed or disabled commanders.

Unfortunately there is no in game reference to how the war ended, or the fate of the Progenitor Coalition AKA Humanity.

TLDR: Progenitors were actually the Progenitor Coalition, a human government. Commanders were built by Humans. Fate of humanity unknown.

Man the lore sounds epic. Wish there was a proper SP campaign (Galactic War reminds me of Space Zombies and Pirates (SPAZ) SP mode) where the humans & aliens return.

I like to imagine that TA SupCom and PA takes place in the same universe just in a different time. SupCom was first when humans actually were the commanders and fought against each other. Then over time TA happened where many humans are already transferred into computers thus being half way between SupCom and PA. And then finally PA is when humans are gone and only computers remain. For all we know, the Commanders may be former humans that have already forgotten what they were. We all know that when they wake up their memory is corrupted.

would sound reasonable, Nest being a super weapon which requires constant energy... Over millenia, humanity still fought and eventually vanished completely at some point. The energy source for Nest is running low, at some point too low to keep running Nest, and the commander awaken.

Imo I can see a battlestar galactica / homeworld esque story for the progenitors, and uber's next game...

Get the progenitors safely across the galaxy whilst being hunted by the merciless machines they created.

Human vs robot armies, holding the line whilst the citizens escape matrix style :)
