    It has probably been mentioned before but it makes so much sense to have some kind of toggle button.
    I really don't see any other way being better fore these kinds of maps and masses of units.
    If you have units in different layers, please just let people toggle between the layers easily.
    It just makes plain sense.

    L-alt for discussion sake.
    Transparent icons not selectable, and about 70% transparent.

    press key once = transparent ghost orbitals and air
    *enables easy management of land units layer.

    press key two times = transparent ghost orbitals land
    *enables easy management of air units.

    press key three times = transparent ghost land and air.
    *enables easy management of orbital layers

    Hold down key = customizable layer (one of the above as a hold)

    Also: I really like the unit icons from supcom.
    You could enable small/medium or large icons as an option.

    Triangles = aircraft,
    single triangle =fighters
    three triangles = bombers.

    rectangles = ground
    squares = bots

    Large rectangle = naval.

    Hollow ones are tech one: one single letter or symbol could be fitted inside.
    Filled in ones be tech two, letter or symbol inside

    tadaa

    The issue with the icons as you have suggested there is that rectangles and squares are too easily confused and are not different enough from one another. Furthermore, I designed my icons on the premise of easiest and earliest cognitive differentiation #psychology whereby at first glance you look at shape and then symbol. You then need to make a balance between symbol for differentiation and symbol for function. Size is not a good enough differentiator - shape and symbol primarily are the best, respectively because of they way that humans 'read' objects.

    As long as icons are distinct and logical I'll have no problems with them =)
    I agree, they should be intuitivly recognizable as far as possible.
