Wouldn't it basically be like defend the resources / don't bomb economy accidentally? I too think that exact condition is too vague. I would even say it makes more sense tomake it not let you fall below +100 metal income once you have over 100 metal income, or to make you spawn with a supersilo that you need to fill with your spare income and whoever fills theirs or destroys their enemies wins. That last one I suggested actually sounds fun.
Maybe the commander doesn't have health, he uses energy as health because he has an advanced energy shield. May you can shield the rest of your units similarly.
Simply spawn some energy generators next to the commander and give it energy upkeep instead of income. This prevents the gamemode from being really stupid.
You could have all combat units require upkeep instead of income, so building them becomes a kind of gamble. The bigger you are the harder you fall.
How to win: Step 1: Walk Commander into the middle of the enemy base. Step 2: Laugh in a jolly manner as all of the enemy defenses turn to shoot your Commander because of his priority for unit AI. Step 3: Pummel enemy base into submission with an army of invulnerable Doxen.

The fuel would be some kind of exotic dark matter energy made with process factory. If you go below any resource you lose progress instead of insta-death. A bit like ))
