Can someone explain the story? I have no idea, what it is about, haha. The only thing I know is that the commander awakened after a long "sleep" and try to kill the other commanders. Or something.
That about covers it! There is quite a bit of expansion on the lore on the forums though... From what I remember, commanders were created for a war involving humans (who are linked to Progenitors but we're not sure how), things get out of hand so *something* was done to stop them. The end result is that all the commanders were disabled, no details have been giving as to what actually happened though. The commanders now wake up with damaged memory and revert to their core programming (blow everything up). Humans are now no longer present, nothing is known as to what happened to them.

Here goes: Millennia ago, the galaxy is ruled by the Progenitor Coalition, an alliance of humans that spans hundreds of solar systems. They lived for centuries in peace and prosperity, until the a race of aliens invaded: the Xziphid Hegemony. They captured many systems, massacring civilians and devouring their flesh. Despite several victories, the Progenitors were loosing, and were forced into drawn out battles of attrition and use of guerilla tactics that only postponed the inevitable. All hope seemed lost, until a human scientist (whose name escapes me) used her knowledge of Artificial Intelligence to create the first Commander. With their ability to construct armies in a matter of hours, Commanders turned the tide against the Xziphid Hegemony, eventually driving them out of the galaxy and saving humanity. This conflict would eventually be termed the Century War. With the war over, the sentient Commanders were forced to adapt to civiliian lifestyles-some were practically lobotomised. The humans viewed the Commanders with fear and hostility, and the Commanders hated the Progenitors who were punishing them after they had saved the galaxy. As tensions rose, a few Commanders started a rebellion against the Progenitors: The Machine Liberation Army. Drawing on the capabilities of its entire military, as well as the Commanders that remained loyal to the Progenitors, the Coalition entered another war, once again finding themselves outmatched by a superior opponent. As worlds burned, the Progenitors began working on a final solution: the NEST. Developed in absolute secrecy, the NEST was a super weapon of unknown capabilities that enabled the humans to gain an advantage on the MLA. With the tides turned (again) the Progenitors were on the verge of victory. It is around this time that they vanished from the galaxy, leaving behind only the deactivated Commanders. At the time of the game, the commanders are awakening across the galaxy. An unknown period of time has passed since the disappearance of the Progenitors and the De-Activation-they call this "Time Designation Zero." They cannot remember much about their past, only that someday, the Progenitors will return, and formed factions around this shred of knowledge with various goals. More accurately, Progenitors start memory wiping and reassigning the commanders for civilian duties. Being basically sapient artificial intelligences at least equal to a human, they view this as nothing short of massed brainwashing and take issue with being forced into a role against their will, hence revolt.
