I cant say i'm a huge fan of how the nukes flight path currently works . They seem to fly like a tomahawk missile just a fraction above the ground into they reach there destination. Shouldn't they be launched up into the atmosphere and then come crashing back down over its target? Wouldn't this be a bit more realistic. Would be cool if they left a bit more of a crater on impact too.

That will actually make nukes a lot worse than they already are, balance-wise. Currently an anti-nuke protects itself and things in a cone behind it, from the perspective of the nuke launcher. With that change (nukes taking a ballistic path), only an anti-nuke at the point of impact will be able to offer protection, and really it can only protect itself (you will be able to drop nukes all around it, destroying everything but the launcher itself).
Considering the sheer number of threads on the imbalance of nukes and anti-nukes, I'm sure this will be addressed.
Incidentally, I might settle for just changing the model of the nuke launcher. I'd like it to be bigger and far more obvious. I've taken to dealing with nukes mainly by scouting and sending in T2 bombers to kill them. Problem is it's not exactly a stand-out structure. In the brief time my scouts live I look for the strategic symbol but usually I end up eyeballing the enemy base through the fog of war, looking for that little structure that happens to house the best weapon in the game.
You seem to be discounting *the* best weapon in the game: My moon. On a more serious note: make it bigger? yeah! Much bigger! like the size of an orbital! It should be a twin stage rocket launched into a suborbital trajectory with a minimum travel distance. The short range tactical nuke thing just doesnt cut it for me anymore Also, can we have MIRV installed in our nukes too? I want to carpet bomb someone's mex farm Actually, the way to prevent this is to make the ANuke be like the umbrella: it reaches into orbital too. So imagine a cylinder/cone that the ANuke fires at.
