This seems familiar. The monitor you are playing on is probably a TV, right? In windowed mode you don't get flashing? And for full screen, the flashing stops if you alt-tab to a windowed application such as your browser, right? By that, I mean that PA continues running in full-screen behind the windowed application without the flashing. If so, this seems to be a quirk with either Windows or the drivers where it's sending the television a refresh rate it does not support, which results in flashing. Sometimes this can be fixed by fiddling with the TV settings, but since those are different for every brand/model, I'm not sure where to even look for. You can also try looking at the driver settings and see if there is a way to force a refresh rate per app.
